I think one of the Shepard backgrounds was of a colonist kid who survived a slavers raiding party, something for which the Batarians are well known for. Add in the murdering soldier career option and yeah, I can see this happening…
Isn’t the entire plot of mass effect basically all the other races being a bit racist against humans? They also neutered Krogans, and fought a war to exterminate the Rachni.

That’s… not really accurate. All the stuff with the Krogan and Rachni happened centuries prior to humanity making contact. What the story does hint is that humans are not the only ones with racist tendencies. (After rereading, this may have been what you were trying to say)
Humanity butts up against Batarian space and, due to their own conflicts with the galactic political paradigm, that race had shifted to a more hostile system of governance that freely allowed slavery and piracy and the like because everyone else was inferior.
Naturally, we hate them because they hate us.
